It is actually a good thing that he is using antibacaterial sanitizing gel, not just for sperm but for any germs your partner might have on his fingers before fingering you. Keeping extra clean like that is a good habit to keep other germs from entering your vagina.
As far as sperm goes, they will not be "immune" to the alcohol in the gel. They are not living organisms in the same way germs are. In fact, sperm is actually very fragile and will die quite quickly when being exposed to alcohol, spermicides or any other substance other than semen which protects it. Even when sperm is exposed to air as semen dries on the hands or body, sperm will not survive. That is why there are millions in each ejaculation that a man has. Sperm is so fragile that it takes millions to have the possibility of one making into an egg.
I would think that you are very safe by making sure that his hands are clean if there is any chance there might be sperm on them. Using any kind of soap and water will be fine as well.
